ketamim for further details. These leniencies apply even during the clean days and, if applicable, you would be able to continue counting.
If your stains were small (less than the size of a dime or a shekel), and were found externally (not on a
bedikah), they would not invalidate your clean days. If they do not satisfy this or other conditions for leniency laid out in the
ketamim article, than you would indeed have to make a new
hefsek taharah and count seven more days. If the problem continues, please get back to us with more details. There are both halachic and medical interventions that can be applied when needed.
